"Mootools 1.2.4 Upgrage Plugin" is available in Joomla 1.5.19+ If you do clean installation only thing to do is to enabled the plugin. However if you update Joomla to the latest version plugin will not be installed in database. You can find information on how to add the "Mootools 1.2.4 Upgrade Plug-in" to Joomla after update in this article

What about the others?
- media/system/js/mootools-1.2.3-core.js
- media/system/js/mootools-compat-111-12.js

Is the usage of mootools-1.2.3-core.js mandatory? Or can I use mootools-compat-111-12.js instead of mootools-1.2.3-core.js?

Well usually you can leave the more.js file, since it’s a collection of plugins.

Usually Mootools isn’t used in its uncompressed version in Joomla. Anyway yes: that way is much more complete.
